Verify user input

2. if output file already exists, prompt user to overwrite

Updated the file to the userinput branch. Some testing people could perform (if they were so inclined):

1. If you specify a directory that does not exist, do you get the error you expect?
2. If you don't specify a directory, does the script accurately report back that inputDir is the current directory?
3. If you don't specify an output file, is standard output selected?
4. If you specify an output file that already exists, are you sufficiently grilled about overwriting it?
5. If you specify an output file that doesn't already exist, is that file created? (It will be blank if you run the script as is -- or at least, that's how I planned it! Tell me if I messed it up!)
6. Have you tried this with various combinations of flags, do they all work?
7. What have I forgotten to test?

Some comments as per @bonniegee:

Get base filename from user, and specify that this is happening
Append csv to the filename before testing
Print to screen (in csv) if no file specified
Update code for all of this
