About taxa classification

I use MicFunPred to analyze the community's KEGG pathway. But to my confusion is that, there are some kinds of Archaea about methane metabolism in the original community but, when the results came out I found the methane metabolism pathway is almost zero, and none of archaea genus in the predicted tables. why...
